Tumor neoantigens shape the immune microenvironment of panNETs: An in silico analysis

Introduction: The neoantigen landscape of panNETs has never been characterized.
Aim(s): To explore the neoantigen landscape and immune microenvironment of 29 samples of panNETs already subjected to whole-genome sequencing and matched RNAseq (International Cancer Genome Consortium).
Materials and methods: Optitype and HLAscan were used to predict the class I and II HLA aplotype respectively. The binding affinity between all putative 8-12-mers neoantigens and the HLA was then assessed using NetMHCpan. Candidate neoepitopes were assumed as highly immunogenic when their predicted IC50 to HLA was <50 nM. Neoepitopes possibly undergoing central tolerance and variants showing a non-sense-mediated decay <0.80 following RNAseq analysis were filtered out. RNAseq data were then deconvoluted through the CIBERSORT computational platform to reveal the composition of the tumor microenvironment.
